Well, if you have the old Odarwin-arm or Odarwin-i386 or whathever, it contains a file 
pari.cfg (and also config.log).

You can compare them with the file in the new directory and see what has changed.

You can reload the old pari.cfg by doing
./Configure -l pari.cfg
