I have updated the installation manual... However to come back to you initial question, about "gcc -Wall -O3 -o extgcd extgcd.c -lpari" I suggest that you remove every pari files or directory in /usr/local/lib, /usr/local/include, /usr/local/share and check your environment variables (use 'env') for anything suspicious.
